You can fly to Cuenca from Quito or Guayaquil, we can drive you from Cuenca to Santa Isabel, if you want do it yourself, you have to take a taxi from the Cuenca airport 30 to 40 USD or take a bus 2.5 USD to Santa Isabel to Cuenca. The bus station is in front of the Airport.
